As with Deposit payments in school that can be added to a contract and applied to the Deposit charge. We use Smart Enrollment Fees (an additional registration fee on top of tuition, rather than a deposit of a portion of the tuition) and there is no way to apply a payment to that in the contract so the family will not have to pay it again. I have had to delete the fee, add it to the tuition, add it as the deposit amount and then deposit paid amount. This still isn't perfect because it doesn't get the correct accounting General Ledger code when it goes across to Smart.
